Maybe I should try turning the amp right down, and hook the line outs from the pc into the amp, and control the volume via the amp pots? This would bypass the pioneer pre-amp....thoughts??

Sure, jut start wwith the volume pots at 0....any residual noise through the speaks at idle??
Does the bass go lower than the B & O??
I get to 3 oclock on the amp dials before I start fearing for the speakers

If your at 3 o'clock, the computer signal is a little weak. Your speakers would already be roasted with the NAD at 3 o'clock. When you run a separate preamp, your want the amp dials maxed

What are your PC out levels set at?
Rated output of 350WPC is at 1.75 volts input...with the pots all the way up...
